I'm using cvs -- I get an automatic version number for every file I change,
but not for the entire thing.
I was looking into subversion a while back.  I forget why I didn't start
using it.  Partly because I didn't find out how to get version logs into the
files  $Log: and that kind of stuff.  KDevelop helps me fill those in every
time.
